イシヅチゴケ綱と他のコケとの関係には多くの議論がある。このタクソンは、かつてヒョウタンゴケ目またはオオツボゴケ目に分類されていたが、原糸体や無性生殖の特徴、また分子学的な証拠により、ヨツバゴケ綱により近いことが明らかとなった^[4]。
